Você pode dar o grub update com os 2 sistema ou com 1 o que esse comando vai fazer é detectar automaticamente todos os sistemas operacionais no computador e adicionar as entradas no grub.cfg dessa forma o grub atualizado é que tera as modificação.
Pelo o que eu entende você deve dar o update do grub no notebook com o sistema operacional do HD interno e mantenha o HD externo conectado para poder detectá-lo.
Caso o Ubuntu não da pause no boot para selecionar o sistema operacional se for esse o caso é preciso também editar o grub e adicionar um pause para você selecionar. E depois atualizar o grub com o update-grub.
Para saber se a entrada no grub2 esta certa você precisa ler o "/boot/grub/grub.cfg" e ver as entrada de sistemas detectado.
Como entender esse arquivo é preciso pesquisa ou coloca o conteúdo do arquivo "grub.ctg" a que para agente ver como esta as entradas depois que você atualizar.
O grub-Legacy era mais fácil entender.
